Marika Katou, a third year student at Hakuou Girls' Academy, is a legitimate space pirate with a Letter of Marque. Between her studies, leading her school's space yacht club, working part time at Cafe Lamp, and being the captain of the space pirate ship Bentenmaru, Marika's days are very busy. One day, Marika gets a job to rob a high-class passenger ship, and she discovers that on the passenger list is Kanata Mugen, a boy who owns a "galaxy pass." Thus, an adventure featuring a hyperspace race between pirates and one young boy begins.

Universal Century 0079. The Magellan-class battleship Toutatis tracked a Musai-class ship on its way towards Side 2 for a preemptive attack following the Duchy of Zeon's declaration of war. Eventually they crash-landed on the Island Iffish colony and what they saw there was a landscape wiped out by poison gas, realizing Zeon's aim to drop the colony on the Earth. The Toutatis, equipped with a nuclear warhead, attempts to destroy the colony.

For as long as he can remember, 14-year-old Chuuta Kokonose has been pestered by a mysterious voice in his head. Due to this, his unknowing classmates tease him for having an odd habit of talking to himself. One day, Chuuta is followed home by a three-eyed, jellyfish-like creature who abruptly shoots him with a beam of light. He suddenly finds himself in a room filled with even more strange-looking creatures—in a place he soon discovers to be a space police station. There, he is told by Laine Brick, the chief of the solar system bureau, that he has been selected as a suitable candidate to join their agency ēlDLIVE.

But Misuzu Sonokata—Chuuta's classmate and crush who turns out to be an ēlDLIVE member—is opposed to him joining, arguing that he does not have the qualities of an officer. Provoked by Misuzu's remarks and at the insistence of the voice in his head, Chuuta decides to take the qualifying exam to join the agency. However, the exam leads to him discovering that the identity of the strange voice in his head was an alien living in his body all along.

ēlDLIVE follows Chuuta, Misuzu, and the rest of the solar system bureau as they endeavor to protect the citizens and the public order of the universe.

The evil secret society known as the Telephone Pole Gang seeks to take over the world by first taking over a certain prefecture on Kyuushuu (they never specify which one). In order to thwart the evil plans of the Telephone Pole Gang, Imazuru High School creates the Prefectural Earth Defense Force, composed of problem teachers and students from the school. They are also joined by a cyborg transfer student from India.

The Telephone Pole Gang is commanded by Chilthonian. Her staff includes Colonel Baradaki as well as Ryūko Harataki, who has taken on the role of a student at Imazuru High School.
